I think the problem is you're trying to do root position chords like you would on a piano. Tux guitar, though it supports other midi instruments, it tabulature, so it's designed for guitar. On a guitar you can't play two different notes on a string at once (unless you're REALLY talented).
If you want to show a chord you have to each note on a different string. You still might not get the chord in root position (e,b,g, right in a row) because guitar string are aranged in fourths to cover more of the grand staff. In the end you might have to arrange the chord entirely different if you want to get it at all. That's where a knowlege of chord shapes comes is very handily.
